Bioinformatics Tool Development

AMON

Annotation of Metabolite Origin via Networks: A tool for predicting putative metabolite origins for microbes or between microbes and host.

AMON uses information in KEGG to determine whether compounds in a metabolome could have been produced by different gene sets from genomes or metagenomes.

VOLARE

VOLARE (Visualization Of LineAr Regression Elements) is a web application that enables network based interactive visualization of relationships between microbial and immune features that were detected using linear regression.

SCNIC

Sparse Cooccurrence Network Investigation for Compositional data Pronounced 'scenic'.

SCNIC is a package for the generation and analysis of cooccurrence (positive correlation) networks with compositional microbiome data.

Co-occuring modules of microbes can be defined and summarized for downstream statistical analysis.
